چکیده

Background. This letter is a response to a Divergent Views article entitled “The poor 8 performance of TMM on microRNA-Seq” (Garmire and Subramaniam 2013), which was a 9 response to our Divergent Views article entitled “miRNA-seq normalization comparisons need 10 improvement” (Zhou et al. 2013). Using reproducible code examples, we showed that they 11 incorrectly used our normalization method and highlighted additional concerns with their study. 12 Here, I wish to debunk several untrue or misleading statements made by the authors (hereafter 13 referred to as GS) in their response. Unlike GS’s, my claims are supported by R code, citations 14 and email correspondences. I finish by making a call for better practice. 15

In Papyro Comparison of TMM (edgeR), RLE (DESeq2), and MRN Normalization Methods for a Simple Two-Conditions-Without-Replicates RNA-Seq Experimental Design

In the past 5 years, RNA-Seq has become a powerful tool in transcriptome analysis even though computational methods dedicated to the analysis of high-throughput sequencing data are yet to be standardized. It is, however, now commonly accepted that the choice of a normalization procedure is an important step in such a process, for example in differential gene expression analysis. The present art...

A comparison of per sample global scaling and per gene normalization methods for differential expression analysis of RNA-seq data

Normalization is an essential step with considerable impact on high-throughput RNA sequencing (RNA-seq) data analysis. Although there are numerous methods for read count normalization, it remains a challenge to choose an optimal method due to multiple factors contributing to read count variability that affects the overall sensitivity and specificity. In order to properly determine the most appr...

Detecting and correcting map-matching errors in location-based Intelligent Transport Systems

Map-matching (MM) algorithms integrate the data from positioning sensors (such as GPS) with a digital map in order to identify firstly, the road link on which a vehicle is travelling from a set of candidate links; and secondly, to determine the vehicle’s precise location on that segment. Due to errors in positioning sensors, digital maps and the map-matching process, MM algorithms sometimes fai...

Association of rs712 polymorphism in a let-7 microRNA-binding site of KRAS gene with colorectal cancer in a Mexican population

Objective(s): The rs712 polymorphism in a let-7 microRNA-binding site at KRAS gene has been associated with cancer. To examine its association with rs712 polymorphism, we analyzed Mexican individuals with colorectal cancer (CRC) and healthy subjects. Materials and Methods: Genotyping of the rs712 polymorphism was performed by polymerase chain reaction in 281 controls and 336 CRC patients. Resul...

Isoform-level microRNA-155 target prediction using RNA-seq

Computational prediction of microRNA targets remains a challenging problem. The existing rule-based, data-driven and expression profiling approaches to target prediction are mostly approached from the gene-level. The increasing availability of RNA-seq data provides a new perspective for microRNA target prediction on the isoform-level. We hypothesize that the splicing isoform is the ultimate eff...
